If you destroy the institute, the covenant quest chain no longer starts. You need to acquire the settlement earlier in the game.
In my experience you dont have to even flirt at all to be able to romance. Once you reach the highest affinity with them they will initiate dialog fairly regularlly which will include the romance option again so if you fail you will get more chances.
If you are not worried about role-playing just let Amelia die. There are no repercussions for doing this and it keeps the settlement friendly.
Accepting her offer will result in the promised caps reward, freedom to come and go in the Compound, and (after speaking to Jacob Orden) obtaining Covenant as a settlement.
It is impossible for the player character to fail the test.
