Despite the Destroyer taking heavy influence from it, the Eater of Worlds has no connection to Cthulhu and is not mentioned to be a former body part, unlike other pre-mech forms.
Use piercing weapons to fight the Eater -- you want to hit as many segments as possible. Guns don't really have a good piercing option at this stage of the game, so use a bow with Unholy or Jester arrows. Spiky Balls also work well.
EoW is pretty easy if you get enough jester arrows with a decent bow (line up the worm with the arrow for massive damage). Having ore tier 3-4 (silver, gold, plat, wolfram) armor is probably enough.

As of Terraria's final update, the strongest weapon is by far the Zenith. This sword fires a whirlwind of flying blades that do thousands of damage per second. It easily tops the damage of the Star Wrath, which was the previously best sword.
Would recommend having a whole set of gold armor to get the set bonus. Have the eye of cthulu defeated so you can acquire the war axe of the night. Does 21 damage. A harpoon and a grappling hook are also useful.
The player must be in The Corruption to summon the Eater of Worlds; moving too far away from the biome during the battle will cause it to flee.
