Edit: Solved. I can set up supply lines when I level the perk local Leader lvl 1 and then pick settler in building mode and send them to other settlements. On Pc I can open the menu to do this with Q.

Supplies lines simply connect however you do them. Doesn't matter which settler from which settlement goes where as long as it connects. Also you can connect a supply line to a main base and then do a supply line to that settlement that you connected to your main base and it'll work still.
