Atmospheric pressure acts in all directions, not just down. In this case the pressure due to the weight of the air above us, pushes up on the water in the bottle and stops it from coming out.

When the lid is closed tightly, the effect of atmospheric pressure is not experienced on the surface of the water in the bottle. Hence water cannot flow out the bottle.

When one hole was open, no water came out. When two holes were open, air leaked into the top hole as water came out of the bottom hole. And when all three holes were open, air went in the top hole while water poured out of the two bottom holes, while the flow on the lowest hole was stronger than the middle hole.

Air outside the bottle also presses against the water near the holes. If there is a place for air to flow in (such as an opening at the top of the bottle), the entering air could allow water drip out of the holes.
