But decades of overharvesting, pollution, and disease have contributed to the decline of populations in the Bay. Destructive harvesting techniques led to the loss of roughly three-quarters of the Bay's reefs between 1860 and 1920.

Nutrient levels have increased dramatically in the Bay in the last 300 years. Between 1883 – 1891, over 1,700,000 metric tons of oysters were removed from the Bay. In 1957, floating algae was 6 times higher than seafloor algae. As the oyster population decreased, the floating algae population increased.

The first problem is overfishing, since human populations in the eastern coast rely on the Chesapeake Bay for many types of food, most notably crabs, and populations have reached threatened levels due to overfishing. Another major concern in pollution, which limits the growth of most species.

The ratio of floating algae to sea floor algae held steady for a very long time at around three and then suddenly increased towards eight starting after 1930.

High nutrient pollution (fertilizer) in run off from the land caused an increase in algae that live on the surface.

The reefs oysters form provide important habitat for the Bay's fish, crabs, worms, and other organisms. Oyster are also prolific filter feeders that remove light-blocking algae from Bay waters, facilitate removal of excess nutrients, and improve water quality for other organisms.

Higher carbon dioxide levels Algae need carbon dioxide to survive. Higher levels of carbon dioxide in the air and water can lead to rapid growth of algae, especially toxic blue-green algae that can float to the surface of the water.

In 1700, floating algae to sea floor algae ratio was 1.0 (balanced). In 1981, the ratio was 8:1 – 8 times the amount of floating algae. Nutrient levels have increased dramatically in the Bay in the last 300 years. Between 1883 – 1891, over 1,700,000 metric tons of oysters were removed from the Bay.
